Ganon is fucking up the entire magical system of Hyrule, and in doing so, he's somehow erased Zelda.
However, for the balance of the world, there MUST be a Zelda.
Magic prophecy states that Zelda and the bearer of the triforce of courage shall be lovers.
So whoever you end up with at the end becomes Zelda; her and Link are in love, so the magic goes, 'alright, obviously she's Zelda' and sort of assigns that role to her.

Also the final dungeon is a co-op dungeon with you and your chosen waifu.

Love Interests:

Maple: Hyrule becomes a kingdom of magic users, as Princess Zelda's love of magic and potions spreads to the people.
Rosa: Hyrule ends up safer than ever, as now in order to put Princess Zelda in danger, villains must find a way into the hidden realm of Subrosia.

Ruto
Malon: The descendants of Link and Zelda are inexplicably born with man-sized seagull-like wings.

Saria
Riju: The Gerudos' problems are over, as they control all of Hyrule, meaning they no longer have to live in a barren desert, or only have 1 male child every 100 years.

Paya: The Shy Princess. The royal seal becomes her birthmark, and Grandma Impa (rename?) gets set up with a huge mansion to live in.

Impa: Available in fat and skinny variants, as the fluctuating magic can't seem to decide which she is. She gets a body double to publicly serve as the princess, as she's more comfortable doing things from the shadows.
Spryte
Twinrova: Ganon shamed by the hero banging his moms. A bad ending unless you permafuse them via a hidden sidequest.
