So heres what happened. After Fluttershy took over as leader, she looked all over the kingdom for you. she believes yer still here, and never left. One day after her rise to power she sent out warrant for the arrest of you, Rainbow and scootaloo. Rainbow came to the farm with scootaloo just as a troop of Fluttershy's guards came by. Scootaloo got in the barn before Rainbow did. They didn't even know or suspect Scootaloo was here.

I don't understand how an entire nation can just be taken over so easily

Well, the second day she was in power, she had all the woodland creatures round up the unicornsin the various cities. The unicorns were forced to magically swear fealty to Fluttershy or have their horns chopped off. Thos who complied are Fluttershys personal servants and advisors, those who didn't are exiled. She did something similar with the pegasi. Swear fealty, wings stay on, used as guards and lookouts. Those who didn't were sold into slavery. She didn't worry about the Earth ponies much.

Well, yes and no. You would need to be talking with a unicorn for yours to work, beings as you can't generate your own magic.
