An interesting new development. I always thought it was a vestigial instinctual desire to let runts die so there's enough milk for the normal babies. Or maybe that's still the case, and the smell serves as the identifier.
What if you were able to apply the smell to a regular baby?

Reminds me of how ants identify one another. Your class is determined by the scent you give off. Worker ants sprayed with the queen's scent were treated like the queen, and living ants were sprayed with the scent of dead ants and other workers carried them off, still alive.

Except that Fluffy-Pony abandonment was invented as yet another excuse to abuse Fluffies. Even though it happens in the Wild, there was never any indication that Fluffy-Ponies would do this until some Abusefag decided: "Hurr-Durrr! I'm gonna' make Fluffy-Dams abandon their Babies because it makes muh tiny Dick twitch!"

Well, fluffy ponies are dirty creatures. Getting rif of them after they've been experimented upon makes sense.
