In this world I don't understand why people don't just kill fluffy ponies on site if this is their fate.

The breeding centers don't cater to only one sex. They either made mistakes in their sorting, or didn't sort at all, letting the adoption center do that for them.

It doesn't really say that the ones at the breeding centers being less efficient being the reason for it, just that they are less efficient, that could mean a lot of things.
