Her proffessor is the sun goddess. She is friends with the moon goddess. I think that leaves the question answered.

You can't really be an atheist in Equestria considering that the deities are living in Canterlot or on the moon.
Although if Twilight was a real person, she'd probably be an atheist because she can be analytical in a psychotic way. |

twilight is a pony of great conviction. she approaches life from the viewpoint that she's got everything figured out, that everything is sorted and understood. I could see her as an atheist, or a religious person, but I can't construe her as an agnostic. |

Actually that's an interesting point. What if there are ponies that don't believe that celestia or luna are immortal nor do they control the sun and moon? Maybe they think that celestia and luna are names given to lookalikes that are chosen to perpetuate the myths. |

Twilight is closer to whatever religion the ancient Egyptians practiced. Worship of a sun god come to earth as pharaoh. Some ancient Druidic earth religion thrown in there for good measure, you know the Stonehenge one. |

According to Islam, God has no image. Celestia clearly has an image, so therefore Twilight is not a Muslim. Also, there are multiple Alicorns which means there are multiple Gods which conflicts with Islam's strict monotheism. |
