While I'm sure a fanfic will come up I can't help but feel that they would end up writing themselves into a corner with this scenario.
You've got Discord most likely taking away the elements again, maybe even destroying them somehow(its never been stated that the elements can't be destroyed, as far as I know). You also have Chrysalis most likely imprisoning Shining Armor and Cadence far away from each other so the Power of Love does not defeat her again. It would be cake for Discord to defeat Celestia and Luna with the help of Chrysalis. Only a Deus Ex Machina of the highest caliber could save them. |

What will happen? An ancient Alicorn Queen [aka Luna and Celestia's mother] appears from a legendary palace that's only accessible upon the full solar eclipse. Only a bridge made from the power of the Elements of Harmony can make it.
That is when this pony appears and manages to force Discord into a stalemate with her own powers of Harmony allowing the Mane 6, Celestia and Luna to over power Chrysalis and then force Discord back into a stone prison on the Moon! |

Here's the problem with that. Why would they team up? They both have vastly different goals with different outcomes. Discord wants an apathetic chaotic reign where noone seems to give a hoot about one another, while Chrisalis needs a emotional rich land that her subjects can feed upon. |
