I think its as a contrast with the Blue hair being on the opposite side of the color wheel.
Also I think it'd make for that good Albino sorta look she has going on. That's at least what I like to imagine. Vinyl's an albino among ponies and thus her eyes are light sensitive. So thus goggle shades most of the time. |

I thought the Unicorns magic aura is the same color as the eyes. I yet to see Vinyl with red magic. |

I think I remember some people saying they hoped Vinyl had red eyes because they think red eyes are cool, and their opinion won because no one else cared about her eye color. |

@ Psychopomf: Actually, orange is opposite to blue on the spectrum, not red. However, red contrasts better, specifically because it's not directly opposite to blue. |

Celestia (purple eyes) and Fancypants (blue eyes) have golden magic aura, and a guard in Sweet & Elite (brown-ish eyes) had a green aura. |
