I believe the Doctor Whooves pony started with someone noticing a brown colt with an hourglass for a cutie mark that had a vague similarity to a ponified David Tennant.
I'm not sure how Derpy got into the picture, though... |

This I believe is the main reason Derpy gained traction as his assistant over Twilight Sparkle, which would have a lot of explaining around canon to do. Although you can still find the occasional story where Twilight is the Doctor's assistant. So says TVTropes. As for shipping, people shipped them because people ship everything. Also I bet they were standing next to each other a lot in fanfics and fanart, being Doctor and assistant. |
