Assuming there first Minotaur was created the same way in Equestria as it was in Ancient Crete, I highly doubt that humans exist in modern-day Equestria. The human race is way too stubborn and attention-seeking to NOT have been seen on the show by now.
So I'm gonna say Minotaurs grew in population, Humans died out (which, given their stubborn nature, was probably a great cataclysmic event) and faded into myth. Now the shoe is on the other foot, instead of being pure myth, a Minotaur is a race, and Humans are now possibly merely things found in legend. |

If you examine Iron Will's legs, they appear to have scales. Since dragons are bipeds with hands, it makes sense that Equestrian minotaurs are a bull-dragon mix instead of a bull-human mix. |
