Twixie is still a bad ship. While Trixie certainly might have it in her to forgive Twilight (Even if she isn't at fault) one of the most spectacular humiliations in her life is attributed to Twilight Sparkle. That's not really conducive to a happy relationship, because every time Trixie looks at her she'll remember the night her life pretty much hit the shitter.

^Most fics have her life already IN the shitter long before Twi even got to her. Though in all honesty she displayed more than enough magic to build another wagon, and didn't really look all that upset after her old one got wrecked. More to the point, it's been pretty well-established that Ponyville is pretty backwater by Equestrian standards, so Trixie didn't really lose any street cred.
