It's ponies. You spend too much time thinking about a kids show. |

All ponies have some magic, whether they are a unicorn or not. Fluttershy's stare is obviously a high level dominate creature spell. |

Not gonna lie, the ending bugged me a little, but not that much. |

I went onto Ponyconfessions and found their explanation:
In the real world, little guys who sucker-punch big guys don’t get to decide when the fight stops. |

I call bullshit on the ending of Fall Weather Friends. |

The truth. Get this out. The dragon mauled and ate almost all the mane 6, Fluttershy first. Ripped in two, just like that; little yellow feathers everywhere like a cat with a canary. Rainbow Dash saw it all, all the blood; heard all the splintering bone, the screaming of the ponies like trapped animals at the end. She managed to escape by cowering behind a rock then sneaking away to an icy hole in the rock when the silence came, mortally wounded herself. Hunted.
All of S1 after Dragonshy, and all of S2 is Dashie's dying dream. S2 is particularly dark. You can tell by how badly Rainbow Dash is being portrayed as a punching bag: that's her own self-loathing for not being able to save her friends. The freezing cave and the circling dragons are obvious. Her burgeoning, idealised "friendship" with Fluttershy (the suddenness of it all, wet gore pebbledashing the rocks), the fact that we never see a 'shy episode developing her character. Or any other pony's character really. All that picking up her limp (lifeless) body and throwing her around. Rainbow's regrets, at not reading, at her self-aggrandisement in front of her friends. It all fits together. The blurring, and the greying of the previously bright colours in the world has already set in. Soon we'll see the darkening at the edges of the screen as the cold sets in fully and the dragon's smoke envelops Equestria. Or, you know. It's a kids' programme and the writers can write it how they like. |

^ Yeah, I think they animated all that but you've got to wait for the DVD when it'll be offered as an "alternate ending". |

The truth is that that Dragon is a good person at heart, who was annoyed at a bunch of little girls interrupting his sleep, and then one kikked him right in the face. He probably didn't listen about the smoke issue.
The dragon probably spent years growing up learning to control his temper and violent abilities (since just destroying everything would certainly get him killed soon), becoming especially held bakk and soft (and reclusive). He might've even apologized anyways had Fluttershy not come up to face him. Dragons as raging monsters who always destroy everything in their wake and can't be civilized just doesn't work. They'd go extinct faster than the dodo bird. Think Skyrim's dragon bakkstory, but without Alduin, with mages who can control the heavens, and no shouts. Oh, and all the Nords are as strong as Applejack, and the Imperials can fly... |
