Well I suppose it depends on which Buddhist scriptures you're reading (and there is a number I haven't), but as I understand it basically boils down to Buddhism's ethics on not doing harm, specifically not taking life as well as compassion developing out of Buddhist cultivation practice (specifically meditating). This doesn't translate into uniform vegetarianism across the religion, but has led quite a few practitioners and monastics to vegetarianism. So it fits with Fluttershy's kind and gentle disposition.

On the other hand, for someone as preoccupied as Fluttershy I have a hard time believing she meditates regularly, that or is coping with depression and severe anxiety disorder.

Interesting but I would rate them differently.

Fluttershy: Wiccan or some nondenominational New Age faith. She's unusually connected to nature for a pegasus, and I agree with Adam_Crocker, she's too stressy for a practicing Buddhist. Very remote possibility of Zoroastrian because of her ferrets and otter.
Rainbow Dash: Actually, I can see her being Jewish. I could also see her being Catholic though. But whatever she is, she's lapsed. It's not important to her.
Rarity: Congregationalist, or possibly Methodist. She's something mainstream old-blood New Englander. Remote possibility of Lutheran though, based on her parents' accent.
Applejack: Calvinist, or possibly Lutheran. Something with a strict work ethic and interpretation of morality.
Twilight Sparkle: That one is spot on.
Pinkie Pie: Amish. Lapsed though, obviously. It's practically canon.
Celestia: Zen Buddhist. She has the serenity and sureness of self Fluttershy doesn't.

Funny, I was thinking Zen Buddhist as well, even if I agree with Zen teacher Brad Warner this whole pre-naturally sure of self thing is an overwrought cliche. (On the other hand, I have a friend who's a practicing Theravada Buddhist who found that the practice really helped her deal with her depression and various anxieties; she used to have psychosomatic stomach pains.)

Still I figured Celly for a Zen Buddhist because she's a thousands of year old immortal who has to deal with everyone passing around her, at the blink of an eye from her perspective. She's probably quite lonely and has to constantly be reminded of the impermanence of things. In that sense, Buddhism as religion and practice would be greatly appealing to her since it's about dealing with the impermanence of all things and developing an awareness of the present moment you're living in rather than getting wrapped up in 'what ifs' and 'might bes'.

Plus I figured she tried the various strains of Buddhism and at some point came to focus on Zen because of its relative simplicity and the rich vein of humour in its teachings.

Perhaps I'm stereotyping Catholicism too much, but I see Luna as a Catholic...or at least drawn to whatever religion has a rich vein of tradition behind it as well as lots of pomp and ceremony.

Me? Because I'm a history and anthropology nerd and I find this sort of speculation waaaaaayyyy too much fun.

However, religion's actually about mythologizing human experience to bind together social groups and define group identity and rules. Or at least that's what modern Anthropology has figured it be for oh...the past 90 years or so. Which is why, when you look at the behaviours and thought patterns at work, there's really little difference between putting on your Sunday's best and going to church and then coffee with the congregation afterwards...and kids putting on their punk togs, going to a punk rock concert to pay homage to the gods of DYI and then slag off bands that signed to majors the way Catholic theologians would have slagged off heretics. There's a participation in shared mythology and ritual that reinscribes group identity and reinforces the identity of the practitioner.

And this is why it makes sense to see someone as tradition-bound as Applejack going to Church every Sunday while an unreflective free-spirit like Dash would sleep in. (Though damned if it wouldn't be funny for AppleDash shippers that somewhere along the line, Applejack starts demanding that Dash go to Church with her, even dragging her there while Dash screams, "NNOOOOOOOOO!!!")

So the real question isn't whether Equestria has religion, but what form it takes when a Sun Goddess (and a Mon Goddess) walk among you. I mean what is Winter Wrap-Up but the classic spring festival meant to celebrate the end of winter and return of the land's fertility? Sure there's a practical purpose in that Pony's themselves have to clean up Winter, but it has the added benefit of underscoring their connection to nature and their role as its stewards. (All it needs now is the ritualized burning of an effigy representing a snowman, similar to Zurich celebration of Sechseläuten.)
