Actually, it's simple genetics:
Race: The race of the pony is determined by alleles. Pegasi and Unicorns are of course recessive as Earth Ponies are the most common race. The allele for a Pegasus is pp, the allele for a Unicorn is uu. Therefore, a Pegasus would be ppUU or ppUu, a Unicorn would be PPuu or Ppuu, an Earth Pony would be PPUU, PpUU, PPUu, or PpUu, and an Alicorn would be ppuu as a result of co-dominance. However, Alicorns can only come into existence if the mother is an Alicorn, despite what a Punnet Square says. Color: The color of the pony is determined by co-dominance and incomplete dominance. The S superscript determines how dark or light the color is. An SS or Ss means that the color is dark, an ss means that the color is light. Colors are determined by the three main colors from which all colors come; RR and Rr for red, YY and Yy for yellow, and BB and Bb for blue. Therefore orange would be RY or Ry, green would be BY or By, and purple would be RB or Rb. Similarly, dark orange would be RSYS, RSYs, RSyS, or RSys, and light orange would be RsYs or Rsys.
