A more likely answer is the animators lazily re-used the image for the founding flag thingy without thinking about it for more than 10 seconds, and being a show that in all honesty is indeed made to sell toys, there's still that lack of proper quality control in regards to stuff like this. |

The events told by the pageant happened before Celestia/Luna became rulers - and that means before Discord was ruling the land.
Consider that the flag with Celly/Luna is a "prop" in the pageant (never shown in the "real" version events), but a means to make it easy for everypony to understand its meaning. eg: it would be like trying to use this version ( http://en.wikipedia.org/wiki/File:Grand_Union_Flag.svg ) of the US Flag in a movie today to show the founding of the United States. People would get REALLY confused. |

As to the bit of how unicorns used to work with the changing of the days before even Celestia and Luna, perhaps it was some form of ritual that took an incredible number to work, and the knowledge of said ritual was lost when Discord appeared and took over Equestria. |
