The fact that the engine is there is because of executive meddling anyway. But maybe they finally found a way to make engines work.

They finally figured out what the engine is for. :P

How about they only let ponies pull if the weather isn't too bad?

In my headcannon, I have a different idea:

Equestrian Trains are steam powered, and need water to power the engines. When in arid areas, where water isn't as bountiful, a team of puller ponies pull the train to lessen the water usage of the engine. Think of it as an Economy mode.

right liquid, they could be teaming with the engine. You know that some cars require a bit of pushing to start, huh?

Equestria is kind of similar to North Korea... only with more friendship.

I saw the whole "stallions pulling the train in Over a Barrel" thing as a silly gag. After all, they're pulling the train...even though there's an engine! It's funny!

Looking at it form an in-universe perspective, I'm betting the "Over a Barrel" train was...broken or something? And they had no choice but to go the old-fashioned way.

Maybe equestrian steam engines are slower than horse drawn trains?

These are two completely different trains. The first one goes to some newly founded Backwater. The second train goes to the Capital. This one is probably magically powered, but who would spare spark batteries for a train to Appleloosa.

These ol' Appleoosa engines are damn unreliable.

Lets face it, except for changing a few things to make stuff sellable as toys, the show remains pretty safe from executive meddling, unlike in cartoons from the 60s-80s :D

I'm not sure what you're all talking about, Trains in the show have always been self-propelled.

Having ponies tow a train?

That's just silly, no one ever saw anything like that.

Maybe they have better fuel supplies near Canterlot?
Maybe magic engines?

Then you never payed attention in "Over a Barrel" or didn't see it.

I'm gonna put on my Watsonian hat, and go with "The train in Over a Barrel was out of order that day, so they pulled it by hoof instead of waiting for it to be repaired."

Train still needs brakes that ponies tied to it by rope could not easily provide.

The Train in Over a Barrel is from before the time Luna Returned. She was the technological genius, and after she was gone, technology faded away, so much that, while the engine remained, no one remembered/knew how to make one work anymore. It existed as a symbol of the front of the train, but no longer as a way to power it.

Now that she's returned, Equestria is returning to a technological nation. First steam engines... next up... microwaves!

At least that's how it is in my headcannon. Just look at the facts. She's socially awkward, and has few friends. A true reclusive nerd!

S2E11 Family Appreciation Day - What appears to be a self-propelled train (can't clearly see whether ponies are in-front of it or not) back in the days when Ponyville was founded.

What theory get?
