I'm guessing that Celestia and Luna were just the ponies that brought about night and day. When Discord came, they came out of anonymity, banished Discord, and became the Princesses of Equestria. |

#780520 Any number of reasons, lazy prop creators for the play, propaganda purposes, continuity error, the flag stands for something else and luna and celest just happen to look like it, run of the mill historical inaccuracy, the real flag design has been lost, or maybe its just a cartoon show that has never really been very good with its own canon |

It's not Luna/Celestia. I'm guessing it's just a mashup to show how all three ponies joined in harmony. That's all alicorns are really. Having the characteristics of all ponies showing how all ponies can work in harmony. |

S2e11 Clover the Clever discovers "Fire of Friendship" thru friendship among all 3 races. Equestria is founded.
S2e1 Celestia: "Before my sister and I stood up to him, he ruled the Equestria in an eternal state of unrest and unhappiness. Luna and I saw how miserable life was for earthponies, pegasies and unicorns alike. So after discovering the Elements of Harmony, we combined our powers and rose up against him, turning him to stone. I thought the spell we cast could keep him contain forever, but since Luna and I are no longer connected to the Elements, the spell has been broken." S1e1 Celestia and Luna maintain balance and create harmony in Equestria. Luna goes mad. Celestia banishes Luna to the moon with the Elements of Harmony. |

So ..uhh.. Discord ruled before the foundation of Equestria and was then defeated by Celestia and Luna after the new alliance was formed among ponies. The leadership was then transferred from the 3 current pony leaders to Celestia and Luna as they ascended to Godhood. |

Maybe Luna and Celestia were already around before turning god-tier. They might be unicorns controlling day.night.
Maybe Discord is younger than Luna and Celestia that appeared after all three tribes have established themselves in Equestria. In order to defeat Discord, Luna and Celestia discovered/used/made the Elements of Harmony turning god-tier. Later Luna turns Nightmare Moon for whatever reason so Celestia banishes her. I dunno, that's how it looks to me... |

Celestia and Luna had themselves written into the legend of the founding of Equestria, even though they weren't actually around for it. It's a propaganda ploy to legitimize their rule, as "living embodiments of the ponies' desire for harmony between the species". |
