^^How about not take EVERYTHING in either of those books to content, seeing as they were written by man and as time tells, man makes mistakes?

Seriously, all I'm saying is why stress the subject in the first place? I'm not a typically religious guy, but I have my beliefs. So what? If you believe, you believe. If not, then you don't.

And to answer your question, Pinkie Pie doesn't read books, silly.

^^ The fact that both turned out true is beside the point. The joke is in how she instantly accepted one instance of predicting the future without any facts at all, just because she read it in a book, yet refused to believe another right in front of her even as the evidence piled up on top of her.

And then a 2nd joke by phrasing it in a way that makes the character who's always portrayed as being the most rational and scientific as instead being toward the extreme end of generic religious narrow-mindedness. Or really, just poking fun at anyone who only accepts evidence that supports what they already believe. Science types can be just as rigid with their views.

Just for the record, OP here, and I was thinking more along the lines of global warming, since there are still people who claim that's made-up. Plus it's vaguely like a reversal of endless night, even if not the same scale of end-of-the-world disaster.

I was under the impression that her disbelief was less about the fact that Pinkie Pie can predict things and more about the method by which she decides what the twitches and such mean.

In the show, Twilight did not believe the book unquestioningly. She looked up supporting evidence in two other books, and then attempted to collect further information. There was also the evidence of an image of a mare on the moon, and the presence of four stars approaching the moon.
On the other hoof, Pinkie has a history of saying and doing outlandish and foolish things, so her statements could not be taken as truth. After gathering evidence, Twilight agreed that Pinkie does indeed have the ability to foretell events.
Twilight's actions were scientific in both cases.
So, this entire discussion is irrelevant.
