Actually, there are structural differences between Muffins and Cupcakes, other than just the fact that Cakes have frosting. And, of course, its derived from the method through which they are made.

Muffin batter is similar to Biscuit batter... to an extent. You mix the "wet" ingredients (oil, milk, etc) into the "dry" (flour, sugar, etc) in a certain way so air is trapped; the air acts as the batter's leavener--lets it rise so it's nice and fluffy. (yes, similar to yeast in breads) The batter is supposed to be lumpy; if over mixed to become smooth, the muffins will be flat and boring.

Cupcakes... I don't remember much about cake batter, but they ARE pertty much mini-cakes; I believe their batter has some sort of shortening (butter or lard), as opposed to Muffins which have no shortening. Also, take off the frosting of any cupcake and you'll see it's flat. bite into one and you'll barely see any holes.

tldr: The difference goes further than "muffins are ugly cupcakes" considering method of cooking/baking and structure and texture.
