Eye color inheritance is more complicated than Mendelian Genetics accounts for, but green eyed human children are not unknown to two blue eyed parents. Of course, human genetics aren't necessarily analogous to mlpony genetics anyway.

Ponies probably have an extreme heterozygosity above and beyond what humans have, if for no other reason than the fact that they seem to have the un-expressed genetic code for each of the other two phenotypes, since the expressions occur on different areas of the chromosome. It wouldn't surprise me if much of their genetically determined appearance wildly varies between generations.
